Is it possible to make a call from an external application's javascript?

That is,

• On a button press, a new window opens with Genesys

• The user logs in

• The javascript of the button sends the number to be called and the call is initiated on load-up

Yes, you can do this with an Implicit Grant Login. Take a look at Platform Client SDK Javascript Implicit Grant Login.

Your other statement "The javascript of the button sends the number to be called and the call is initiated on load-up". I'm not quite sure what this means, can you provide more details of what you are trying to achieve?
