We do understand that guest API would create a secure web socket connection. However, does OOTB web messaging(without any APIs) use it too?
If you are asking if the built-in Messenger UI leverages the WebMessaging Guest API - yes, it does.

A quick clarification: where is this socket server hosted?
This is part of the Genesys Cloud infra/service/platform.
When we deploy the messenger, we get a code snippet with link to JS file. Can you please let us know what exactly does this file contains and any documentation around this? This is required for security approvals by our client.
The source code for the messenger widget is not open source. It is part of the product's source code that is covered by your master services agreement and is not to be decompiled or reverse engineered. That said, it's JavaScript, so there's nothing stopping your security team from looking at it.
